Cut Poly|Metal is a layer (independant of the conductor) that removes the conductor when it overlaps it.
So the Poly_Conductor = POLY AND_NOT CUT_POLY.
The more significant question is Why do we have Cut layers.
The simple reason is that in some cases we can achieve higher density of the final layout when there is an independent cut layer to the conductor.
